What is essentially happening with these consequences is that, the more times the gods have to stitch a Traveller's soul back into their body, the more metaphorical scarring there is. As with any scarring, over time, you begin lose feeling and control over whatever has scarred. Because this is more metaphorical than literal, that's where the loss of control over limbs or losing a part of his sense of self comes from. Parts of their being are scarring past recognition, whereas with exposing Kaworu's core, it's more of a beautification factor. It would have a large impact, yes, but it doesn't necessarily diminish his being.
